Okay, after reading my owners manual (should've checked that first, page 46), I see that the A/C system is tied into the car's main coolant system. There is most definitely coolant in the car, so do I need to drain it entirely before I remove the heater box?

No Need to drain, just clamp off both supply hoses to the heater box inside the engine bay.
However, if you are environmentally responsible you will take your vehicle to an airconditioning service station to degass the air con. system before you pull it all apart. It may still contain R12 gas which has been banned except in places like Vietnam?.

After that is done, you will need to remove the entire set up and only then pull it apart. Cannot be done otherwise.
